The Kiddush cup is used in Kiddush (קידוש, "sanctification"), which is a blessing said over wine or grape juice before dinner and after the morning service on Shabbat and holidays. According to the Torah, we are to "observe/keep" and "remember" (שמור וזכור) Shabbat. We observe it by observing the 39 forbidden works and remembering it through specific rituals, the most important of which is kiddush.
